hi again,

After installing NukeSEO & the succefully submiting the sitemap, what we expect or what should we do after to be sure that google will index our sites?

I am asking that because I read in some forums, that I should convert all the phpnuke links into static link (using for example GoogleTap module) to be sure that google and other major search engine will index & recognize phpnuke site.

Static links aren't necessary (at least not for Google) when you have a Google Sitemap. The Googlebots use the sitemap to find your most important content.

There is some debate as to whether or not short URLs help with other search engines in terms of saturation and / or SERP (ranking / placement). I personally don't believe it helps with SERP, but it might help with saturation.
